You have to keep in mind, Fluttershy used to live in Cloudsdale until she got knocked off and lived among the wilderness. Rainbow Dash still continues to live in Cloudsdale and comes down to Ponyville to hang out with her friends. My guess is that since Fluttershy was young when she got knocked off, her parents didn't see her after that day and got worried. Being worried they decided to search Equestria for her. She's not an orphan her parents are just concerned for her and are looking for her.

We don't know if she actually LIVED in cloudsdale, as she said "it all started at junior flight camp" she might not actually live there, although it is a safe bet to assume so...

Fluttershy is the bravest in her family.

If you want to get technical, it's presumed AJ's parents are dead, hence why she lives with her grandmother, thereby technically making her an orphan as well, just an orphan who had a grandmother nice enough to adopt her. I think.
