It's a pretty close match between characters for me as I find they all have things that make them fun to watch. However, were I to choose:

My favorite would have to be Rainbow Dash. Mainly because she gains an unfair advantage due to her character personality type being a favorite of mine.

Pinkie would fall in second as she reminds me so much of the cartoon characters I used to watch and love as a kid and it's nice to see that kind of character return for once. Granted she was initially my least favorite of the six due to her personality being one that clashed badly with mine, but after watching both seasons that became a non-issue.

Fluttershy is next in part because we're actually a lot alike, but also there's just too much cute not to give her this spot.

Applejack and Rarity kind of share the fourth favorite spot. Mainly because they just don't stick out as characters and in Rarity's case it's redeeming qualities clashing with a less than favorite personality type (granted she's earned every right to have such a personality), but they still slightly beat out...

Twilight, mainly because she reminds me of bits of my own personality that I am less than proud of (over thinking/analyzing things, knowing too much of certain things for my own good and a bit of perfectionism). She's still fun to watch and would still call her a favorite, but she loses points for those few things.

Again, it's a pretty close match up regardless and the continuation of the series may change up the order in the future. Except for Rainbow I have to admit, it'd take something big to knock her off the top.
