Shadow of The Colossus definitely. It's a bittersweet sad, though. :')
Drakengard was probably the most depressing for me. That game has several endings, all of them bad.
MGS 3. D:
Mass Effect 3 is a given.
Red Dead Redemption....
Final Fantasy IX had so many heartbreaking points.
There are definitely others, but I can't think of them right now.
....Is it bad that so many games had that effect on me? I get too involved in good stories.
I bawled my eyes out when I played pokemon explorers of time.
I came in here feeling weird that I was gonna be the only person to post how a Pokemon game came off as sad to me, but it appears that every other posts has to do with Pokemon too! lol
As silly as it sounds, I cried at the end of Hey you, Pikachu at the end of the game. I was... too attached to it to let it go ;~;

Ace Combat 5: The Unsung War
When the rock n' roll guy--I forgot his callsign--gets shot down. His plane was damaged, and he directed it into the middle of an unoccupied stadium to avoid anyone in the city getting hurt. The rest of the squad is crying tears of anger over the radio for the remainder of the mission, and you can hear the enemy freaking out at how quickly they're getting shot down all of a sudden.

I believe it was Chopper.
That was a great game. I wasn't very attached to the characters personally.
Ah, Chopper. Yeah, that was his callsign.
It was more the storyline that made me tear up... That second-to-last mission, where all the guys on the terrorist's side are realizing that he's a terrorist, then joining in song--and attack formation--with the Allies was really touching.

I like the ideas on that game mostly the end of the world idea also the Ending was sad I was not expecting that

So, barring visual novels, I would say Fragile Dreams: Farewell Ruins of the Moon was pretty sad.

I played the original Mystery Dungeon Blue, to similar effect. I came really close to crying several times during the main story. Its a shame too, because I feel like those two (Mystery Dungeon Red and Blue) were pretty good, but I feel they tend to get overshadowed by their sequels.
I want to be fair to the Explorers games, though: I haven't played them myself, nor do I really want to, but I've seen they do quite a few things better than the first two. I just prefer the original story of R/B. Any of their music, though, just goes straight to the heart.

I was careful to transform them whenever I could, and yeah, I reset quite a lot because I couldn't stand to know I'd gotten a whole squad of Pikmin killed. The same thing happens in Fire Emblem.
Another sad game I played is Time Hollow for the DS: its a "visual novel" type of game that features a pen that draws holes in time, starts with the main character turning 17 and his parents mysteriously erased from time, and goes depressing from there.
In dark souls it made me sad killing solaire does this count
League of legends random normal match ...it is more sad than anything because of the community
The Legend Of Spyro: Dawn Of The Dragon. The only game with an ending that actually made me cry D:

"Brothers - A Tale of two Sons", if you have steam and a controller with two axis sticks (like a ps3/xbox360 controller), then get it, i won't spoiler anything but you will cry i promise. The game is very immersive and i finished it in a single run, i played 6 hours without stopping even once.
I generally don't find a lot of games that make me sad, but the one that most comes to mind is the original Pokemon Mystery Dungeon games (while Gen II has its moments, yes).
You didn't know anything about the character you played as and the trek through the game had its moments. Without really spoiling much of it anyway.
The ending of Halo Reach, and Gears of War 3.

The Walking Dead..... I'm pretty sure that's a lot of other people's answers as well, but it's true.
MOTHER 3. The ending... I mean, I was spoiled about the ending (as well as a major event in the first few hours of the game) prior to playing so I expected it, but it still got me. What may have gotten me even worse is the fact that once I beat it there were no more Mother games to play... still my favorite series ever.
Awaiting the fanmade Mother 4 patiently.

The Last of Us and Okamiden
I guess it wouldn't count as a sad game per se, but I had a fairly depressing final battle in FTL: Faster Than Light once.
I had made it to the final boss. The battle did not go well. My attacks barely did anything, while theirs ripped through my ship. I sent my crew to board the enemy ship as my shield-piercing missile ammunition ran out and desperation began sitting in. My first boarder died on the return trip. My next two, in-game representations of two friends of mine, were surrounded and killed within a minute of stepping on the ship. All the while, lasers ripped holes in my ship. Knowing full well that I had lost, I sent my in-game avatar aboard in a last-ditch attempt to do something. He died in thirty seconds. Not long after, my ship was destroyed, its remains slowly drifting through space. Thus ended the tragedy of Orion VIII.
It's pretty sad seeing the crew you've bonded with through innumerable battles and close calls throughout the galaxy be picked off, one by one, as your ship begins falling to pieces. Each second, more desperate than the last; nothing quite hopeless, making each failed tactic all the more crushing when it does fail. Suddenly, you're left with yourself and a crippled ship, and nothing left to do but watch it take one last laser blast and break into pieces in front of you.
A friend of mine (one of the ill-fated boarders, incidentally) got feels by simply listening to my live play-by-play of the battle. And he doesn't get feels, ever. That's how sad and powerful this was.
Stats, for those knowledgeable of FTL: I was playing as the Kestrel A. Burst Laser II, Artemis, Fire Bomb, and Fire Beam. Three humans - myself and my friends, each one of us mastering piloting, engines, or weapons; one Engi, the repairer; one Mantis, the boarder; one Zoltan, mastered in shields. Level 4 shields, and about 45% evade, I think.
(There is a sort of happy ending to this, though; just a few hours ago, the Orion XVI destroyed the boss in vengeance of all the previous Orions that had tried and failed: One prior to the current numbering order, VI, IX, X, XIV, and of course, VIII.)
Oh, and also Cave Story if you make none of the right choices. Depressing.
